结合区口袋的体积影响AutoDock Vina虚拟筛选的准确性
The pocket size relates to the accuracy of virtual screening of AutoDock Vina
基于结构的虚拟筛选是一项利用分子对接技术从大量候选的化合物分子文库中对受体靶点蛋白的潜在抑制剂进行大规模筛选的高效率计算生物学手段。在诸多分子对接软件中,AutoDock Vina由于具备准确率高、运算快速以及学术开源等优点,使得它的应用变得十分广泛。虚拟筛选的准确性取决于软件自身的搜索算法和打分函数的效率与精度外,同时也取决于蛋白的分子特征。本研究选取45例不同的蛋白以及相应的化合物分子文库,利用AutoDock Vina进行虚拟筛,预探究结合区口袋的体积大小与虚拟筛选准确性的关系。研究发现,结合区口袋的体积大小与虚拟筛选的准确性之间存在着较强的负相关性。这个结论可为AutoDock Vina的使用者在进行虚拟筛选时提供参考。
Virtual screening, based on the molecular docking technology, is an efficient computational biological method to discover new inhibitors to target proteins from large database of small compounds. Program AutoDock Vina has seen wide applications due to its accuracy, speed and availability. To explore the impact of the pocket size on the accuracy of virtual screening, this work carried virtual screening on a set oThe pocket size relates to the accuracy of virtual screening of AutoDock Vinaf protein target with various pocket sizes by using AutoDock Vina. Result shows negative correlation between the pocket size and accuracy. This result could provide useful information for the virtual screening application.
