陆地棉NAC家族全基因组鉴定及表达分析
Genome identification and expression analysis of NAC family in Gossypium hirsutum L
【目的】陆地棉是重要的纤陆地棉NAC家族全基因组鉴定及表达分析维和油料作物。NAC(NAM, ATAF, CUC)基因家族转录因子在植物生长发育和环境适应方面具有重要作用,但陆地棉中对NAC家族的成员鉴定以及生物胁迫和非生物胁迫下表达特征研究尚不够完整和充分。近年来,随着基因组测序技术的发展,在更高质量的基因组信息和各种转录组数据背景下,NAC家族成员的数量和表达特征有待进一步明确。【方法】基于陆地棉现代品种农大棉8号的基因组数据和棉花公共数据库中的转录组数据,通过生物信息学方法鉴定陆地棉NAC基因家族全成员,并对该基因家族的理化性质、基因结构、成员进化关系、组织表达特异性以及胁迫条件下的表达规律等进行分析。【结果】陆地棉NAC基因家族包含306个成员,分布26条染色体上,根据氨基酸序列同源性可分为14个亚组。NAC家族成员蛋白多数具有热稳定性,结构稳定,大部分定位在细胞核。NAC家族基因启动子(上游2 kb)序列中主要存在光胁迫响应及生长素、赤霉素等激素相关顺式作用元件。组织表达特性分析结果显示,大部分NAC基因在雄蕊或雌蕊中的表达量较其他组织更高。逆境胁迫下的表达分析显示,53个基因响应棉花冷、热、盐或干旱胁迫。黄萎病胁迫下表达模式分析显示,44个基因响应棉花黄萎病胁迫。【结论】明确了陆地棉中NAC家族的染色体分布、结构特征以及系统进化关系,通过转录组数据揭示了该家族基因在棉花生长发育以及生物胁迫和非生物胁迫中的响应特征。
Objective] Upland cotton is an important fiber and oil crop. Transcription factors of NAC(NAM, ATAF, CUC) gene family play an important role in plant growth, development and environmental adaptation, but the identification of NAC family members in upland cotton and the study of expression characteristics under biotic and abiotic stresses are not complete and sufficient. In recent years, with the development of genome sequencing technology, the number and expression characteristics of NAC family members need to be further clarified under the background of higher quality genome information and various transcriptome data. [Method] Based on the genome data of modern upland cotton variety Nongdamian No.8 and the transcriptome data in cotton public database, all members of NAC gene family in upland cotton were identified by bioinformatics method, and the physical and chemical properties, gene structure, evolution relationship of members, tissue expression specificity and expression law under stress were analyzed. [Result] The NAC gene family of upland cotton contains 306 members distributed on 26 chromosomes, which can be divided into 14 subgroups according to amino acid sequence homology. Most NAC family members have thermal stability and stable structure, and most of them are located in the nucleus. There are mainly light stress response and hormone-related cis-acting elements such as auxin and gibberellin in the NAC family gene promoter (upstream 2 kb) sequence. The analysis of tissue expression characteristics showed that the expression of most NAC genes in stamens or pistils was higher than other tissues. The expression analysis under adversity stress showed that 53 genes responded to cold, heat, salt or drought stress in cotton. Analysis of expression patterns under verticillium wilt stress showed that 44 genes responded to verticillium wilt stress in cotton. [Conclusion] The chromosome distribution, structural characteristics and phylogenetic relationship of NAC family in upland cotton were clarified, and the response characteristics of NAC family genes in cotton growth and development, biological stress and abiotic stress were revealed through transcriptome data.
