基于二级结构端点位置残基分布特异性改进二级结构预测工具的精度

蛋白质二级结构预测是生物信息学的一个重要研究课题。目前的蛋白质二级结构预测方法对蛋白质上所有位置都采用相同的特征进行编码和预测,并未考虑二级结构不同位置上存在的残基分布规律的差异。本研究利用二级结构端点附近残基的特异性分布特征,应用支持向量机(SVM)方法预测二级结构端点并得出蛋白质上各位置为端点的可能性分值,进而根据预测出的端点可能性分值对两种二级结构预测工具psiSVM和PSIPRED进行了端点校正。结果表明:校正后二级结构端点预测精度分别提高了约10%(psiSVM)和5%(PSIPRED),同时整体预测精度(Q3)也有一定程度提高。

Protein secondary structure prediction is one of most important problems of bioinformatics. However, almost all the secondary structure prediction methods used the same features for all the sites in protein, and they ignored the residues distribution diversity on different positions of secondary structures. Based on the residue position-specific performance, we built the prediction modes by Support vector machine (SVM) to predict the probability of one position to be secondary structure ends (i.e. helix/strand start/finish positions), and developed an end-position modification scheme to correct the ends prediction results of exist secondary structure prediction tools. Here we tested the modification scheme on two tools, psiSVM and PSIPRED, and the results showed that, compared with psiSVM and PSIPRED, the ends prediction accuracy by modification improved about 10% and 5% respectively, and the whole prediction accuracy (Q3 value) also got some improvement.
