利用隐马尔科夫模型识别黄瓜MAPK基因家族及其分子进化学分析
Identification of the MAPK gene family by HMM and its molecular evolution analysis in cucumber
促有丝分裂原活化蛋白激酶基因家族(mitogen-activated protein kinases gene family,MAPK gene family)级联在信号转导途径中起着重要的作用,是植物中一类重要的激酶基因家族,在植物对环境胁迫的信号转导、生长发育、细胞凋亡等多种生理生化过程起到重要的调控作用。目前,对黄瓜MAPK基因家族的进化研究较少。本研究利用计算生物学中的隐马尔科夫模型技术,构建MAPK基因家族的搜索模型,搜索黄瓜基因组数据,分别得到了13个黄瓜MAPK基因。同时,对这些基因构建了分子进化树。该基因家族的分子进化树结构表明黄瓜MAPK基因家族可以分成明显的四组(A组-D组),其中D组中含有的黄瓜MAPK基因数量最多,共7个。我们的研究首次识别得到了黄瓜MAPK基因的序列和构建进化树,为进一步研究该基因家族的功能和调控机理打下坚实的基础。同时,该基因家族进化树也为预测该基因家族的基因功能和进化方式提供了新的策略和方法。
he MAPK(mitogen-activated protein kinases)gene family cascade plays greatly important roles in signal transduction pathways, which is a important kind of kinase gene family in plant. In many physiological and biochemical processes, the plant MAPKs not only had influences on its resistance to environment, but also on its own growth and development, what's more, on cell death. At present, the research in MAPK gene family of cucumber is less. In this passage,we use Hidden Markov Model(HMM) technology of computational biology to establish the MAPK gene family search model, and then search the protein database of cucumber,13 MAPK genes were identified. Meanwhile, use these genes to establish the phylogenetic tree. Phylogenetic analysis divided the plant MAPK family members into four distinct groups (A-D), supported by highly significant bootstrap values. Evolution analysis showed that these MAPK genes were distributed in all the four groups, 7 out of the 13 CsMPKs belonged to group D. The first description of the whole MAPK members in cucumber would be the groundwork for the functional and mechanism investigation of MAPK gene family. Meanwhile, the phylogenetic tree would provide new strategies and methods for us in forcasting the functional of the genes as well as the evolution ways of the MAPK gene family.
